BF: Fix bugs in CUDA build rules; improve `fslversion`

Fix a couple of bugs in the Makefile build rules for CUDA projects.

Adjust fslversion to better support FSL installations where $FSLDIR is a sym-link, and/or where the fsinstaller.py script was passed a sym-linked destination.
