added to pinv - actually zero singular values if they're less than tol (when inverting them), rather than just leaving them as they are

Lots of changes - backed out VS6 mods and Saad changes and MJ pre-branch changes but added MJ/DF branch changes

Changed write_binary_matrix to avoid long ints (which have different sizes on different platforms!) and to do byte swapping
